Yes they are separate. Vamps, mafia and town are opposing factions. A vampire hunter can safely attack vamps without the risk of killing town.

Mafia are informed minority they don't have a vampire hunter and don't need one since they know who their members are and can shoot without worrying about accidentally killing their members so no a vamp hunter cannot be mafia. If a vig shoot someone the suspect is converted they die even if they haven't. If Juilet stakes a townie he/she won't die unless they are a vampire. Only vampires die to vampire hunter so its a role to counter vamps.

Roles don't just change alignment because the host feels like it VH is always town if that person is no longer town then they're no longer VH

Yeah I've been informed now how the mechanics of ToS works, I didn't know roles were set and couldn't be changed until just now.
